Tempering is permanent, the mind control is an active thing primals have to do to someone. Ifrit breathes fire on them to do it, Lakshmi does the orbs, we haven't seen other primals methods of tempering.
Yotsuyu does believe in Tsukuyomi, Tsukuyomi is a deity of Doma. And enough people believe in Tsukuyomi in terms of that mirror for it to work, Ga Bu also summons Titan out of pure anger.
The reason Lyse wasn't affected was because the team were desperate to get her OUT of the main cast. I should be thankful she's still alive at all given this game, but it's still bs. Your character has spent far more time with her than, idk, Urianger at this point…
1:09:40 Regarding the appearance of primals, without spoiling anything, after the Shadowbringers main story there is actually a part where you encounter the past primals (ramuh, ifrit etc…) but their appearance is very different because they are based on your characters vague memory of how they looked like. A way of giving them cool redesigns and remixed themes, lol.

its useful to remember that whole game has has a scholarly undertone to it so far. the scions are mostly college graduates and have ties with the academia centric country. and they always put a level of detail into the learning about things and how to approach problems. this also applies to how you been learning about the summoning and pirmals in games, as an active research topic, and with any ongoing study mistakes and lack of the full picture is expected.
this is why shiva and king moggle mog were such big deals as they greatly changed how the sicons understood primals based on what they new in ARR. and heavenward the big reveal is that summons are in fact not the gods being called down but just some manifestation of what the people's concept of what they there. as we are given 2 examples of primals being real people before but the primal version being greatly different. almost a mockery of the true self. (bahamut and shiva)
as for Tsukuyomi, as stated before Yotsuyu did grow up with understanding what the kami are. and in the same way if I ask say you what anubis would look like. you could easily produce me a idea even though you don't worship the egyptian god of the dead. but also the form she took was very much a self insert. why would a god of the moon smoke that long pipe she always had for example. her own opinion of self influenced the gods appearance, also the red kojin who greatly worship the kami are unknowingly adding their collective believe to the summoning as well. as its sated they gain power for anyone who worships them.
